Hughes was involved in a near-fatal aircraft accident on July 7, 1946, while piloting the experimental U.S. Army spy plane XF-11 over Los Angeles. An oil leak caused one of the counter-rotating propellers to reverse its pitch, making the plane yaw sharply.

While his kidneys were damaged, his other internal organs were deemed perfectly healthy. Hughes is buried in the Glenwood Cemetery in Houston. Approximately three weeks after Hughes' death, a holographic, or handwritten, will was found on the desk of an official of The Church of Jesus Christ of Latter-day Saints in Salt Lake City, Utah.
